Problem with JavaScript in HTML output...

I 've tried to include HTML and JavaScript code to header.tmpl and when phpweblog finds the character ' inside my code, it converts it to ' . That has a result of not running the javascript code properly. For example:
//code goes here
//end of code
You can understand the mess... What can I do to override this?
